Thank you for your help and support. I was able to fix all of the issues; exporting to PDF in 600 dpi did the trick with Shaded with edges, and in Illustrator all the coloured parts are marked as <clip group>. Closing these and then selecting the artwork I was able to make the lines as thin as I wan...
